All of patterns in EPS file are cut, no clipping masks in those files. Make sure that only Transform Patterns box is checked. Then change the size in percent. It preview box is checked you can see how pattern will look in new scale. If you like to use the pattern as a smart object in Photoshop you can click on the pattern from the Swatch panel in Illustrator, then select all Ctrl A and then go ahead and paste it into your Photoshop file as a smart object.
